dc.description.abstract | Στην παρούσα Διδακτορική Διατριβή μελετήθηκε η δομή του πεπτιδίου (TTR(105-115)) στο διάλυμα, το οποίο αποτελεί μέρος της πρωτεΐνης thransthyretin χρησιμοποιώντας τη φασματοσκοπία UV συντονισμού Raman (UV Resonance Raman, UVRR). Με διέγερση στα 239.5 nm ερευνήθηκε η εκλεκτική ενίσχυση του σκεδασμού Raman από τα δύο κατάλοιπα Tyr με στόχο τη διερεύνηση του τοπικού τους περιβάλλοντος μέσω του υπολογισμού της τιμής pKa. Με την παρατήρηση της αλλαγής της συχνότητας της δόνησης Y8a (1617 cm-1) συναρτήσει του pH, υπολογίστηκε η τιμή του pKa = 10.2 ± 0.2. Η τιμή αυτή συγκρίθηκε με το pKa υδατικού διαλύματος της ελεύθερης Tyr 9.1 ± 0.2 που επίσης έχει υπολογιστεί στην παρούσα Διατριβή. Η διαφορά στην τιμή των pKa’s που προκύπτει, μαζί με τις παρατηρήσεις στην περιοχή της δόνησης τάσης του φαινολικού ΟΗ, συνεπάγονται ότι τα δύο κατάλοιπα Tyr υπόκεινται σε δύο διαφορετικά τοπικά περιβάλλοντα στην υγρή φάση, σε αντίθεση με την ελεύθερη πρόσβαση στο διαλύτη που τους επιτρέπει η εκτεταμένη διαμόρφωση στη στερεά φάση.
Η διέγερση στα ~200 nm προκαλεί εκλεκτική ενίσχυση των δονήσεων της ομάδας αμιδίου και προσφέρει άμεσες πληροφορίες για τη δευτεροταγή δομή των πρωτεϊνικών συστημάτων. Τα φάσματα UVRR σε αυτό το μήκος διέγερσης υποδεικνύουν ότι το πεπτίδιο υιοθετεί μια τυχαία διαμόρφωση με το σχηματισμό β-στροφών σε μερικά τμήματά του. Από τις προσομοιώσεις Μοριακής Δυναμικής που πραγματοποιηθήκαν για ένα ‘‘απομονωμένο’’ πεπτίδιο στη θερμοκρασιακή περιοχή 15-37 °C, προκύπτει ότι η κυρίαρχη διαμόρφωση που υιοθετεί το πεπτίδιο αντιστοιχεί σε σπείρωμα με το σχηματισμό β-στροφών στην κεντρική περιοχή και στο C-τελικό άκρο της ακολουθίας του πεπτιδίου.
Επιπλέον, μείγματα γλυκερόλης/νερού διαφόρων συγκεντρώσεων χρησιμοποιήθηκαν ως ένα μεταβαλλόμενο διαλυτικό περιβάλλον με σκοπό να διερευνηθούν συστηματικά αλλαγές στη δομή του TTR(105-115) μέσω αλλαγών των δεσμών υδρογόνου των καταλοίπων Tyr. | el |
dc.description.abstract | The 11-residue peptide fragment from thransthyretin (TTR(105-115)) has been investigated using UVRR. Excitation at 239.5 nm reveals selective enhancement of scattering from the two tyrosine (Tyr) residues. The titration behavior of tyrosine was followed through the change in the Y8a band (1617) cm-1 frequency as a function of pH, and a pKa = 10.2 ± 0.2 was obtained. This is to be compared to the value of 9.1 ± 0.2 for the pKa of aqueous monomeric Tyr, also obtained in the present Thesis. The pKa difference observed here, along with observations in the ν(OH) region, suggest that the two Tyr residues in the peptide probe two distinct microenvironments, rather than free access to the solvent as suggested by the extended conformation in the solid phase.
Excitation at ~200 nm is known to enhance scattering due to amide vibrations and provides insights as to the secondary structure of a peptide or protein. The UVRR spectra at this excitation wavelength suggest that in solution the peptide assumes a disordered conformation with frequent formation of β-turns. Explicit-solvent replica-exchange MD simulations of the isolated peptide in the temperature range 15 to 37 °C suggest that the dominant conformation assumed by the peptide corresponds to a coil with β-turns in the central and C-terminal region. In line with the results of the experiments, an increase in temperature induces structural order in the peptide, reflected by an increase in the probability for the formation of β-turns, and hydrophobic side-chain contacts, mainly in the 8-11 moiety, and to a lesser extent in the 4-7 moiety.
Various glycerol/water mixtures were also employed in order to investigate the response of TTR(105-115) conformation to a changing hydrogen bonding environment, as probed by the Tyr residues in the peptide using UVRR. Excitation at 239.5 nm showed a significant increase in the absolute resonance Raman cross section of Tyr with an increase in the glycerol concentration, which denotes an increase in the hydrophobicity of the Tyr local environment, suggesting a conformational change. | en |
